I have observed this in every release of Lubuntu I have used (since 11.10).

Even now, my desktop icons don't line up in columns (despite my best 
efforts), and there are wider and narrower spaces between icons 
vertically.  I am using Lubuntu 13.10.

I consider it an annoyance, and have put up with it, but it is annoying.
