Where has nepomuk gone?

as you noted, Nepomuk is replaced by Baloo in KDE 4.13.x

check on kdeforums for ways to force reindexing (if it is needed, that is).

Most users are happy with the new indexer. My only problem was indexing 
in KDEPIM that did not work 100 but was told of a way to reindex.
