Don't use pulseaudio with skype, it's buggy as hell. Set the microphone to one of the other options. You may have to use trial and error to find out which one works. For playback I used to find that pulseaudio would work but only for half an hour or so, so I did the same to that as well. If you don't need pulseaudio for anything else, your best bet is to remove it.
