I've had problems with Akonadi, too but I've upgraded from KDE 4.3.2 or 4.3.3 
to 4.4 beta and then rc...
I'm using system MySQL database.
That upgrade broke my Akonadi database so it couldn't be upgraded.
Then problems with Kontact/Kmail...
I had to drop all the tables in Akonadi database so it created new one and 
then it worked but I had to start Akonadi manually in KDE 4.4rc. Upgrade to 
KDE 4.4 final fixed my problem with Akonadi autostart. It starts now as it's 
needed (for example Kontact start).

And about Nepomuk... - it was broken, too because of upgrade to beta.
I had to drop it's database, too and manually install and configure Virtuoso 
server and backend for Soprano.

I haven't need to fix my Akonadi and Nepomuk databases as I really didn't use 
them before. Now I'm figuring what can I do with them and now everything works 
as it's suposed to.

Btw. do you know where can I download digiKam packaged for Kubuntu Karmic with 
KDE 4.4 with support for Nepomuk?
Unfortunately Nepomuk support in digiKam package in kubuntu-ppa/backports 
repository is disabled.
