The /etc/apt/sources.list file shows all the repositories available, while
the GUI list shows on the "Other Software" tab shows only the last group
in the "sources.list" file. If you go down the file you will find where
it says:
"## This software is not part of Ubuntu, but is offered..."
Anything below that is going to be third party software.
Canonical provided software is not shown on the GUI's list of sources.
It is in the first tab of Software Sources and there is little to change
there.
The GUI makes it harder to fumble around with the Canonical
repositories access.
Any time you add a repository to the "sources.list" it will be
added to the bottom of the file.
If you are using KPackageKit, then the files are the same.
In the GUI, the Canonical stuff is on the "Kubuntu Software" tab,
while the other repositories are in the "Other Software" tab.

Good luck!

Tom
