Does uninstalling the VNC server help? Have you tried a different USB 
keyboard? Have you tried the USB keyboard on another machine?

Do the ctrl and alt gr keys work?

Could you try using xev from a konsole to see whether the alt key 
sends a valid keycode?

I'm getting the idea that your alt key may be broken...
