Two things come to mind.
First, you can have a virtual setting in xorg.conf. If that is the case,
moving the mouse beyond the edge of the screen causes it to pan. If you like
the "larger" view of a low resolution, but need to use dialogs and such that
are written for 1024x768 or greater, this virtual setting may be good for
you.
If that is not the case and you have your video set for 800x600 or below, that
may be the cause of your problem. A number of developers are not testing
their GUI at these low resolutions and the dialogs don't fit the screen. In
this case you can (1) use a virtual resolution, (2) increase your resolution
to 1024x768, or (3) live with it by holding down the Alt key while clicking
on the dialog to move it around.
