Fonts a bit larger than normal, I'd say it's a dpi issue.

You can see the dpi you're running at by running xdpyinfo|grep resolution

  resolution:    87x86 dots per inch

Where to go from there, I'm starting to run into holes in my memory.  I 
haven't had to deal with this issue in a really long time.  Also, I'm not 
absolutely convinced that this is really your trouble, since you say it 
affected lots more than font sizes.

It was a thought anyway.  I'm thinking your horizontal dpi should be 124ish, 
so if it's way off, maybe that's enough of a clue to incite further digging.

(I'm not in top form tonight.  My brain is tired.  Working for a living is for 
suckers.  Anybody got a winning lottery ticket?  I'll split it with you.)
