Ah, sorry, I missed the part where you said you didn't want to make a
total separation.

All the menu desktop files (tha tells the menu system what to show in
the menu) are in /usr/share/applications (kde menu options are in the
/usr/share/applications/kde).  

To make a specific program invisible in either Gnome or KDE, just add
the line OnlyShowIn=GNOME (or OnlyShowIn=KDE) to the end of the file.

Once you decide on which programs you want to make invisible, you could
probably modify my scripts to read those programs from a file, and only
modify them.
