You'll find that they need to be removed because the dependency hierarchy has
changed. They should be reinstalled as part of the upgrade. Also some of
the package names may change meaning the old packages need to be removed and
replace and not just "upgraded", even though effectively it's the same thing
from the end-user's perspective.
If you're worried, just make a list of the packages you need to (adept, amarok
etc) and do the upgrade. See if they reappear on the other side. If not,
install manually "apt-get install <package>" etc.
I went through a similar "WTF" episode when I went from Hoary->Breezy. It was
all good once apt/dpkg had finished working out the dependencies :) Have
faith grasshopper! :P
