Not sure about the konqueror problem, but if you want to configure KDE to use 
konqueror also for links from kmail (and basically all other programs), open 
kcontrol, choose "KDE Components" -> "Component Chooser" -> Webbrowser and 
fill in "firefox".

As to konqueror, does the flash plugin get listed in kcontrol -> "Internet and 
Network" -> "Web Browser" -> "Plugins" -> "Plugins"? If not, does the search 
path point to the right location?
