So if you add sources to a new file in /etc/apt/sources.list.d using
QApt::SourcesList, they don't get removed after a save()?

Probably a bug in SourcesList; it is new code after all. I'll try to take a
look at it soon. Sorry for not being able to get back to you sooner. Things
have been a bit crazy for me lately in real life.
As a workaround, you could disable the sources instead of removing them.
