I suspect this is due to something being terribly wrong with apt's phased updates.
I'd suggest disabling it:

echo 'APT::Get::Always-Include-Phased-Updates "1";' | sudo tee -a
/etc/apt/apt.conf.d/999phased-updates >/dev/null
