I still see this problem even using Kile from your PPA on Ubuntu 9.10
Karmic

Kile
Version 2.0.85
Using KDE 4.3.5 (KDE 4.3.5)

I manually set the master file for my project since Kile failed to
detect it (I \input my preamble from a separate file which seems to
confuse it). But I can't imagine how that could cause any problems.
