Well, using the indicator applet, the system tray icon is  not needed to
indicate new messages anymore. But the tray icon also serves to open the
main window of kopete if the application had been minimized.

I'd say there are two things: firstly, there is probably a bug in kopete. It should not hide the main window if the system tray icon is not activated. 
Secondly, if the indicator applet is used, then the system tray icon should only serve to open the main window but not show new messages.
