Hi,
i have the same bug:

KControl -> System Administration -> Paths -> Desktop path -> new path
-> Apply -> «do you want the files to be moved from
'/home/login/Desktop/' to '/home/login/new_repertory/'?» -> Cancel

The root's repertories (etc, usr, boot, bin...) appear on the Desktop!


Explanations:

login at ubuntu:~$ cat $HOME/.config/user-dirs.dirs | grep XDG_DESKTOP_DIR
XDG_DESKTOP_DIR[$e]="/home/login/new_repertory"

Normaly, this command should return:
XDG_DESKTOP_DIR="$HOME/new_repertory"

If i try this command:
login at ubuntu:~$ xdg-user-dirs-update --set DESKTOP $HOME/new_repertory
... and i restart my session by Ctrl+Alt+Backward, the new desktop repertory is enabled.
