- and i launch the two apps at the same time, if the disabled app start first, it will have a tray icon, stealing it from the enabled app.

+ 1) Enable 'place in system tray' option for one application
+ Launch the application and other application without that option at the same time
  
- if I have the two apps with the option enabled, the first starting app
- will have two tray icons

- i'm not sure about these situations, but there are something wrong with the system tray
