I patched the kernel package, built it via debuild, purged the packages
with a matching version, verified that /lib/modules/2.6.31-12-generic
was completely removed, installed my new packages, watched dkms do it's
thing with the nvidia module, rebooted, and got the error in the subject in
dmesg.

How do I fix it?

do you have CONFIG_MODVERSIONS=n. This should get you past the specified error after that your on your own. The nvidia driver is likely not be compiled against the kernel you just created because it is closed source. This is a guess btw.

What I said may not be true actually now that I think about it, but you should be able to google around and see whats going on. You may want to try using a non-proprietary video card ;} for your tessting.
