The issue disappeared after a number of updates and I cannot reproduce
it any longer. Sorry for the noise.

For the record: since my report, I reinstalled the system keeping an
eye on the modules among other things. After installation from CD,
everything was ok. Then, after a massive upgrade from the repo, the
modules were loaded (and were still there after a reboot). Then, after
some installations and removals of packages, the issue disappeared. I
still can trigger loading of all filesystem modules by reinstalling
grub-pc, but they do not survive a reboot.
