I had been having this problem too w/ an Asus M3A78-EMH (780G)
motherboard ever since the switch from Intrepid to Janunty. I switched
to 2.6.31-999-generic #200908211846 from the mainline kernel repository
(https://wiki.ubuntu.com/KernelTeam/MainlineBuilds) a couple of days ago
and haven't had any more problems. I've transferred at least 100gig of
data so far...So if you're having this issue, make the switch, although
I had to patch fglrx to get it to build correctly.
