I've found a workaround. 
The problem happens when configuration is set respectively in /etc/sysctl.conf and /etc/network/interface.
For some reason, it seems that the virtual interface is brought up *before* the sysctl values are set. Which makes them ignored.

If you manually bring up the virtual interface after the boot process,
it works fine.
