I found a solution (works so far) to this problem on my PC. 
Earlier, I installed a bunch of apps along with nvidia drivers using Automatix2. Thats when my reboot problems started occurring. By uninstalling nvidia through Automatix2, I have regained control of Kubuntu's shutdown/reboot effect. Everything is working now as expected.
