I had the same problem.  Ubuntu forums have a page on this (http://www.ubuntuforums.org/showthread.php?t=106074&highlight=joypad
It involves changing the ownership and group of the device and allowing it to be read/write to all groups and then modprobe joy dev.  Also it has been suggested that adding joydev to /etc/modules but this failed to solve the problem for me

ALSO even after doing this the joypad was only recognised by zsnes and
not by UAE (0.8.22)
