I seem to have similar problems. The system sometimes boots and sometimes it doesn't. When it doesn't, I get the following messages:
hda: timeout waiting for dma
hda: drive not ready for command
hdb: timeout waiting for dma
hdb: drive not ready for command
If I wait for a long time it will go on booting, but it never seems to reach login, the last service it start is ssh. Solution is 'simple'. I push the on/off button for five seconds, switch the system back on, second boot always seems to be succesful. In the syslog file I see, for the first (failed) boot:
hda: dma_intr: status=0xd0 { Busy }
hda: DMA disabled
The same for hdb. For the succesfull boot, I still have messages:

But once the system runs, there seem to be no more errors in the syslog file. Could be related a bad cable maybe, but under windows I have no problems (or just don't see them?), and the problems arose around the time I upgraded from Breezy to Dapper. 

Kernel: 2.6.15-20-k7 #1 SMP PREEMPT (but problems were also there in 19,18)
VIA KT400 chipset: P_IDE: VIA vt8235 (rev 00) IDE UDMA133 controller on pci0000:00:11.1
