this is almost certainly the cause of any further errors; you need to,
at minimum, fsck your filesystem, but that still may not solve
everything if further errors have been introduced into package files due
to the filesystem corruption.
Using a USB drive for root filesystem can be dangerous, since if you
remove the USB device it can easily corrupt the filesystem (and break
your system, of course). Also you seem to not be using a ext4 journal,
which makes the filesystem unable to try recovery from the journal.
In any case, this isn't a bug, this is a problem with your system.
