Yeah, it's mentioned briefly (and generically) in the package TODO file:

Better support for AD control, including this upgrade scenario you hit
in particular, would definitely be welcome, but looks like we are not
there yet. For now, if you configure samba to be an AD controller, you
need to know which services to start and stop.
