You seem to have two desktop metapackages installed which creates a
difficult situation for the release upgrader.

2016-09-09 21:39:36,763 DEBUG MetaPkgs: kubuntu-desktop ubuntu-desktop
...
2016-09-09 21:40:16,010 DEBUG Marking 'ubuntu-desktop' for upgrade
2016-09-09 21:40:16,156 DEBUG Marking 'kubuntu-desktop' for upgrade
2016-09-09 21:40:16,647 DEBUG metapkg 'ubuntu-desktop' installed but marked_delete
2016-09-09 21:40:16,647 DEBUG metapkg 'ubuntu-desktop' installed but marked_delete
2016-09-09 21:40:16,713 DEBUG blacklist expr 'ubuntu-desktop$' matches 'ubuntu-desktop'
2016-09-09 21:40:16,713 DEBUG The package 'ubuntu-desktop' is marked for removal but it's in the removal blacklist
2016-09-09 21:40:16,782 ERROR Dist-upgrade failed: 'The package 'ubuntu-desktop' is marked for removal but it is in the removal blacklist.'

Please try removing one and then upgrading.

Trying to upgrade from 14 to xenial, keeps crashing due to "3rd
  party"?

Status in ubuntu-release-upgrader package in Ubuntu:
  New

Bug description:
Multiple attempts to upgrade to xenial on my laptop. I have a few 3rd
party software but it's supposed to disable those. Each time the same
  error occurs.

  lsb_release -rd
  Description: Ubuntu 14.04.5 LTS
  Release: 14.04

Running from the gui prompt and update-manager -d

  Error:

  Could not calculate the upgrade

An unresolvable problem occurred while calculating the upgrade.

   This can be caused by:
   * Upgrading to a pre-release version of Ubuntu
   * Running the current pre-release version of Ubuntu
   * Unofficial software packages not provided by Ubuntu

If none of this applies, then please report this bug using the command
  'ubuntu-bug ubuntu-release-upgrader-core' in a terminal.

This happens at in the Distribution Upgrade program, second step of "setting new software channels", during the "calculating the changes" stage.
