This was fixed in the 0.5 release that's now in xenial.

Status in fwupdate package in Ubuntu:
  Fix Released

Bug description:
  There has occasionally been this error coming up when working with
  fwupdate and friends:

  "dup: Bad file descriptor"

  This doesn't happen reliably, it seems that calling a second or third
  time or rebooting first will tend to fix it.

  Upstream has indicated this userspace commit should resolve the
  problem:
