The package that are available for upgrade are all packages which are
undergoing phased updates and most likely are halted e.g.:

 $ apt-cache show compiz
Package: compiz
...
Phased-Update-Percentage: 0

  Software Updater does not show all the available updates

Status in update-manager package in Ubuntu:
  Invalid

Bug description:
  Software Updater does not show all the available updates. When I run
  it it says "The software on this computer is up to date". But in
  terminal I get this output:
