It can happen sometimes that package names can change, and packages can conflict with each other, and during an upgrade get removed.
There are ways to work out what happened by looking at the logs for the package management software, but as the bug is quite old, and you were able to install what you needed again anyway, I am marking the bug as invalid so that it will be closed.
For the future, it is probably better to choose the update-manager package to file the bug against if something goes wrong in the upgrade.

** Package changed: ubuntu => update-manager (Ubuntu)

** Changed in: update-manager (Ubuntu)
       Status: New => Invalid

Title:
  Bioconductor/R desinstallation

Status in update-manager package in Ubuntu:
  Invalid

Bug description:
  I upgrade ubuntu at work on Friday, before I had oneric (from the official website).
  This morning after starting my computer, I tried to program using R language and several packages (bioconductor : minet and verification) but both of them were not installed anymore. I had to re-instal them like if they never had been on my computer.
  Good luck !
