OK
install ubuntu 12.10 add gnome 3 (not sure if relevant) add the keyboard indicator applet add a second language (in my case hebrew) then config Alt+shift shortcut to change language from the advanced section.
Now upgrade to ubuntu 13.10 update your gnome 3 - now theres a new keyboard layout with default of Alt+space to change keyboard.

But the old configured Alt+shift still change the indicator from
language A to B but it doasn't show the change dialog and it doasn't
change the keyboard and that confuse the regular new Alt+space changing
when the indicator show english and the keyboard is on hebrew

Well I'm using Gnome 3
after upgrading from 13.04 to 13.10 I've noticed:
Old Alt+Shift configured keyboard layout changer, change the keyboard applet language but not the langauge the keyboard is typing. The new fresh Alt+Space toggle the langaugees just fine and even open a splash /tail thingy to choose language (Just like Alt+Tab with apps). The old setup should go.
