I was seeing this as well, and discovered that the cause was a stale
update-manager instance from a month ago was still running. Killing
that process resulted in the symptom going away and update-manager works
properly now.

1. Begin installing updates at a terminal. (sudo apt-get update && apt-get upgrade)
2. While updates are installing, launch Software Updater.
What happens: Only a title bar appears, not the rest of the window.
What should happen: The window appears with "Checking for updates…" progress as normal,
