Checking my setup, I see that I'm forcing ssh passphrases to use gtk
rather than qt by specifying the following in my ~/.profile:
export SSH_ASKPASS=/usr/lib/openssh/gnome-ssh-askpass
See bug 924731.

Title:
cannot enter text when started at desktop start with keychain and gpg
Status in “pinentry” package in Ubuntu:
New
Bug description:
Attempting to run keychain from my ~/.profile results in my being
prompted (successfully) for my ssh passphrase (using /usr/lib/openssh
/gnome-ssh-askpass). However, when prompted for my gpg passphrase via
pinentry (using /usr/bin/pinentry-qt4), I am unable to enter my
passphrase as the text box disallows text input.
The work-around is to switch to using the gtk2 version of pinentry:
$ sudo apt-get install pinentry-gtk2
$ sudo update-alternatives --set pinentry /usr/bin/pinentry-gtk-2
