This is not a bug.  It's only possible to put updates to preinstalled
apps in /usr/share/click/preinstalled/ if they are delivered by way of
system image updates.  If you upgrade individual apps from the store,
those updates go in /opt/click.ubuntu.com/; remember that
/usr/share/click/preinstalled/ cannot be written to at this stage.

Stale versions should eventually be garbage-collected, and we may need
to do some work to make that happen more promptly, but users shouldn't
need to micromanage this.

Status in “click” package in Ubuntu:
  Won't Fix

Bug description:
  There are one or more out of date updates for all pre-installed apps in /opt/click.ubuntu.com.
  My understanding is that this area is intended for user installed apps.
  The latest updates for these apps are in /usr.

  The Storage view of apps in About shows these multiple copies but the
  user is not able to take any action.

  Perhaps there are two issues:
  1) app updates did not remove the older versions from /opt
  2) system updates do not remove updates received from the store
