Sounds to good to be true, right?
Well, the message is from dpkg and it is the right number as it is talking about ALL files installed on your system via a package, so this number only changes if you install/remove a package. Your system is pretty lightweight though. Mine says (in german, but that doesn't really matter):
Lese Datenbank ... 686018 Dateien und Verzeichnisse sind derzeit installiert.
Completely unrelated to your initial (?) problem of synaptics being slow
at times. I bet you run synaptics as user and with an invalid/non-
existent cache. Might be 'temporary' gone with "apt-cache gencaches".
You are better of continuing in the "old" bug though and with someone
who has at least started synaptics once (which I haven't).

Here is what i've found into /var/log/apt/term.log:
(Reading database ... 234000 files and directories currently
installed.)
wow now i understand why it takes a so long time for loading into synaptic main lists.
It cant be true: synaptic says 46000 total files listed, and around 2200 installed.
So that database seems corrupted.
Doing some cleaning again (i run bleachbit once a week):
sudo rm /var/lib/apt/lists/* -vf
and then update: still that unreal huge files list of 235000 that time.
This is with the usual ubuntu archives and 4 ppas activated (the 8 other ppas are not activated).
And sysnaptic still so long to resume.
