I ran bootrepair again, and it seemed to finish. Here is the output:

The boot files of [The OS now in use - Ubuntu 13.10] are far from the
start of the disk. Your BIOS may not detect them. You may want to retry
after creating a /boot partition (EXT4, >200MB, start of the disk). This
can be performed via tools such as gParted. Then select this partition
via the [Separate /boot partition:] option of [Boot Repair].

Bug description:
I got this while trying to setup a dual boot with windows 8 and
ubuntu. I was using the bootrepair utility, and it asked me to
install some packages: sudo apt-get install -y --force-yes grub-efi-
amd64-signed shim-signed linux-signed-generic
The installation failed with these error messages:

Setting up grub-efi-amd64 (2.00-19ubuntu2.1) ...
Creating config file /etc/default/grub with new version
source_dir doesn't exist. Please specify --target or --directory
