This is very likely caused by packagekit's APT hook talking over dbus.

Bug description:
  almost in 90 percent cases when I run 
  apt-get upgrade
  I have got error:
  Error: Timeout was reached

  but always all packages seem to be properly installed.

  following did not help:
  echo 'Acquire::http::Timeout "600";' > timeout
