Thanks for taking the time to report this issue and make Ubuntu better.
This definitely seems like something related to etckeeper first, so I'm
moving it there.
Based on the documentation [1] it looks like once you've setup etckeeper
you should only be using etckeeper itself to commit changes, and use
bare vcs commands (git, bzr, etc) only for reviewing changes. So I'm
going to mark this as invalid.

Bug description:
I run git 1:1.7.9.5-1 in precise. This might be a bug in git or
etckeeper which I use to keep track of the /etc/ directory. Here's
what I did as root:
# cd /etc/
# git commit NetworkManager/
The commit message being pulled up looked like everything was fine,
indicating that the .etckeeper file was changed but not included in
the commit. When I checked the commit subsequently with "git
whatchanged" I learned that the .etckeeper file had been included.
