Well killing the process is the one I use. Run xkill and you will find a
cross as your pointer. Click on any window with it and both will vanish!

Bug description:
  The latest updates to "software updater" in 12.10 has only given one
  option in the pop up after installing updates and that is to restart,
  where is my restart later or close option?
