I'm glad I found this bug report.  I just upgraded two machines from
12.04 to 12.10 and only one of them was giving the warning, even though
they have identical 50-user.conf files.  It turns out that one machine
has a "~/.fonts.conf" file, which I've moved to
"~/.fontconfig/fonts.conf".  Strangely, the other one doesn't have
"~/.fonts" or "~/.fontconfig/fonts.conf"!

Bug description:
  if you have ~/fonts.conf and start an application using it you get
  following warning:

  "Fontconfig warning: "/etc/fonts/conf.d/50-user.conf", line 9: reading
  configurations from ~/.fonts.conf is deprecated."

  it is not clear from that what it wants you to do. You have to read
  50-user.conf and understand it.

  The error message should tell you directly to move the configuration to the xdg folders.
  attached a patch to do so.
