That could be possible.

But: I just hit the install button in update-manager (same view as in my first screen shot) and the ubuntu software center shows me, that all eleven updates which are listed by apt-get were installed by the update-manager.
If the phased-updates mechanism works, the updates should not be installed, shouldn't they?

Status in “update-manager” package in Ubuntu:
  Confirmed

Bug description:
  System: Ubuntu 13.04
  Update-manager version: 0.186.1

  After starting update-manager and checking for new update, not all updates are shown.
  The size of updates to be downloaded matches the size of the updates shown by apt-get upgrade.
  Please see the attached screen shots (German language) for further information.

  I expect that all updates available are shown in the top window
  section.
