I suppose, apt-check just regards the three new packages as updates.

could you try to install those updates that apt-get shows to you and
then check, if apt-check still has updates to offer?

Bug description:
  apt-check reports 6 security updates, but apt-get dist-upgrade only
  shows 3. Something is amiss.
