Good news, just solved it.
I noticed that running software-center as root (gksudo) didn't result in the above behaviour (autoclosing).
So I checked /etc/apt/sources.list permissions, and it was as 640. I changed it to 644 and, voilà, it's all working now.

  Aptdaemon fails to start

Status in “aptdaemon” package in Ubuntu:
  Invalid

Bug description:
  Just a few days ago I did a fresh install of Ubuntu 12.04.
  At first it worked, but now I can't install or remove any program through Ubuntu Software Center. I just click "install" or "remove" button , or even "use this source", and nothing happens. 

  I will try to describe some symptoms so you can help me.

  
  1) Everytime I click "install" or "remove" in USC, I get this messages in syslog:

  2) Apt-get works flawlessly, except that now it started to throw me that message everytime after I install something:

  It just throws it, but the installation happens.

  3) Running gksudo software-center and trying to install something gives me this in terminal:

  4) I believe it is something Python related, since I am also experiencing some weird issues using python-pip package.
  Actually, entering "ubuntu-bug software-center" gives me:
  ERROR: Could not import module, is a package upgrade in progress? Error: No module named pkg_resources

  So, what I've tried to solve it? Until now, I've tried this commands:
  sudo apt-get update

  sudo apt-get install --reinstall software-center
  sudo apt-get purge software-center; sudo apt-get install software-center
  sudo apt-get install --reinstall apt
  rm -r ~/.cache/software-center
  sudo apt-get install ubuntu-desktop
  gksudo software-center
  sudo apt-get purge python-pip; sudo apt-get install python-pip
  sudo apt-get purge python-setuptools; sudo apt-get install python-setuptools
  I also did an apt-get install --reinstall for all dependencies of software-center.

  But the problem goes on. =/
