This problem still exists in 12.04.
When the extra dialogue appears after starting installing the updates,
software updater goes to front but doesn't take focus. To go back to
their work (say, on Firefox), the user has to (1) click on the software
updater window to make it take the focus, and then (2) click on the
Firefox window to bring it back in front, which is unintuitive and time
consuming.
This bug should at least be classified as "Medium".

Waited for Update Manager to auto open in background.

Update Manager jumped to foreground stealing focus.
This is 100% reproducible.
