I think that was fixed in some LTSP version, could you check if it still affects you?
Also verify that the server user and the client user don't have the same primary group.

Bug description:
  Set up:

  LTSP Server with one attached client.

  On the LTSP server, plug in a thumb drive.  The thumbdrive icon will
  show up on the client's desktop.  It should not.

  Also, plugging in a thumb drive on the client does not result in an
  icon on their desktop.  It does not seem to be automounted.
