Sorry that this bug got unattended at the moment of report. I believe
current versions of update-manager take care of proxies, but if you feel
this is an open issue please mark again the status of the bug as "new".

Here is some details:
Our networks proxy is running debcacher. This requires the sources.list to be rewritten something like this:
deb http://debcache/apt-cacher/archive.ubuntu.com/ubuntu/ gutsy-updates main restricted
deb-src http://debcache/apt-cacher/archive.ubuntu.com/ubuntu/ gutsy-updates main restricted
When the updater is used it gives an error about the format of the sources.list file before rewriting to contain <something else>, before starting its updates.
While this may wind up being the safest way to ensure the new archives are reachable, it does cause a problem for people using proxies/mirrors, as they are unable to cleanly select their preferred update source.
