I am having the same problem running Synaptic on Ubuntu 11.04. The
problem in my case is that when I mark the packages for removal the
apply button doesn't even activate, therefore none of the packages can
be removed. I tried it under root and that didn't work either.

  when i select for completely remove a package, synaptic doesn't delete the configuration files .
  i'm using ubuntu 9.04
