I think this is not a duplicate.  The distinction I see is that bug
#40360 seems to be about simply changing the gnome proxy preferences
(only newly opened terminals will reflect the change, which is
expected.)  This bug looks like it is about when the "automatic proxy
configuration" script is changed -- the script is changed server-side,
but the client only reads it on login so it never changes.
