Sounds like a font ligatures issue.

I've tested evince with a file from the web http://xxx.lanl.gov/pdf
/astro-ph/0609120 which has been generated with Latex, in which the
'fi's look fine. I don't we can diagnose this further without a sample
file that shows the problem.
