I'm having quite a similar setup here: 15 LTSP Clients with up to 800 users. I tried to use alacarte and sabayon for administration, but also had a lot of trouble with it. If you just want to remove the entries from users' desktops, you can go to /usr/share/applications and find and rename all the entries you don't want to be displayed. I just added a .disabled after the file names, i.e. applicationname.desktop.disabled.
Alternatively you could set the permissions of the relevant bin files to 750, so that users are not allowed to start the programs anymore. But of course that doesnt remove the desktop entries...
